There is another Hotel El Greco located on the southwestern side of the island at Agia Galini. If taking a taxi from the airport, be sure you specify that you want the El Greco in Heraklion.
Personal Experience:
I stayed at the El Greco for one night in September 2003. I booked the room via email which was answered quickly and thoroughly; without prompting they offered a discount off of the posted rate. My room was plain but clean and everything functioned properly. The desk is attended 24 hours a day so late check-ins are no problem, something I tested as I came in on a late flight and then had to deal with lost luggage.
Overall:
A good value, excellent location, and a problem-free stay.
Special Tip:
One street over is a fun street market with a delightful coffee house in an old Turkish building. The stall prices are much lower than ordinary shops and can really stretch your souvenir budget.
